I know theres going to be a new ending. I do remember at the beginning of this movie Shinji coming to town but if you look closely at the water its colored red. its the same color of water from the End of Evangelion movie when shinji decided he wanted to rejected instrumentality and come back to meet them again and instead he saw asuka. And why is there two lilith in rebuild? maybe because second impact never really happened. remember what kaoru nagisa
Said that shinji never changes.
The red looking water could just be the way the sun was hitting it, because they also show solid ground that appears to be slightly red

The final movie will introduce a whole new ending to the story, so you'll probably finally get to see Shinji truely make his choice.

yes and no it takes a diferent plot is like the first 6 episodes and then it totally changes thats what they called it "rebuild" and theres a lot of kaourus like rei :S
